What if there are two new guilds: Each of clones of characters that people have. These two guilds just appear, and start fighting, and the current guilds choose sides?

doody, that would be waay to much for us to handle. I would have about 8 main characters in total, plus 4 pets, not including about 200 squirrels. And that's just me.
Now I don't know what you guys think about this, but what if we did something close to the Roleplaying. But instead of massive 8 or more people Roleplays, small 2-4 player roleplays that still include elements of the guilds. It would increase inter guild activity, and there wouldn't be the hecticness of over 15 different people posting almost every day. It would be an effective way for new rpers to hone their writing skills, and other, more experienced rpers to think of storylines, and they could even help start ideas for the aforementioned GW3.
EDIT: And an idea I like is, what if, by some unexplainable force, no not God, main villains from all the guild RP's, are reainimated (if dead) and assemble to take over the NTWF and split the world into sections they each control. i.e. Mercenaries would be Tank and Takehiko-sama. And I could bring in a villain that I'm putting in the next merc RP.

If I joined the Ninjas as well as the Mages, would I still be able to function properly? Divided loyalties and all?
I love the idea of having to force ourselves to fail, it'll deflate some egos for sure.

Sarn - We've had that happen before. Ikkin between Knights and Pirates, Kat between Knights and Mages and Pirates (I think), Hades (sorta) between 'fleet and Mercs, and probably at least one other that I can't think of right now. So yes, you'd still be able to join, but whether you'd be able to function properly is up to your definition of the word.

Question: why do you guys bother planning, period? When has any GW gone as planned?
Why not just start with a very general "Here's the setting for each guild at this time. And now.... go!" since it inevitably devolves into more or less an interactive novel?

Even the Redemption RP, with its clearly set and well-defined plot goals, got derailed about ten pages in. The collective Guilder consciousness just doesn't seem to be conducive to preplanned plots. Though let's be honest, there's a lot of planning that goes on behind the scenes, via PM or IM, for pretty much every major plot point. But that mostly happens during the RP rather than beforehand.
