When you create a story, do you have to use your own pet's names? I have written a series but have just realised that the main character's name is a neopet on neo. The species and colour are different but should i ask the user if i can use the name or just go ahead and use it anyway?

I wouldn't worry. Most names on Neo are taken, so a lot of names used in the times are probably taken already. You certainly don't have to use the names of your pets, although there would be nothing wrong with that if you chose to.
Go ahead and use it. You chose it without referencing that pet, so, even if they do notice, they'll be flattered if anything that you mentioned their pet in the NT.

You do not have to use your own pet's names, species, petpets or anything of the like. The NT isn't so restrictive. And there are tons of names. I'm not sure what name it is you have, but really, with how many pets there are on neo, I wouldn't be surprised if most of the names in comics and stories are actual pet names as well.
I see no reason why you would have to request permission to use a name.

I don't like writing about my pets. *shrug*
I like using real names, well, normal names, "people names" if you will for neopets. Just my preference.
