There are a lot of good writers on this forum, and NTWF stories are always awesome =D
But just to make sure that no conflicts of this matter arise, please be sure that you understand this:
- When including NTWF'ers (their personas) in your stories, ask for their permission first.
Not only is it a nice gesture, but it will also let the person keep track of the story and make sure that you are being true to their character and don't put them in situations that would make them feel awkward.
So send a PM to the people you want to include, and make sure that they are okay with it before using them. And if you're in doubt about how to fit a character in to your story line, simply ask if they are okay with doing this, or saying that.

Are references acceptable? Such as, "'Patjade and the mods wouldn't let me spread the word of Brain Bleach,' M.E. sobbed as she walked over to Ringo." With no scene of Patjade and the mods telling M.E. she couldn't do it? Or would the scene be acceptable?

I believe a mentioning of people like that is totally okay.
It is the minute that you actually use a character in both speech and action, that you should ask permission first. ^_^

What about if they only have like one line and don't really contribute much to the plot, if at all? >_> Do you need permission for that? *is curious, 'cause she was planning on having a few characters like that in a story of hers*

For the sake of being courteous, PFA, I'd have to say yes to that one. At least let people know. It'll give them a chance to follow your story too, even if it's only one mentioning of them ^^

T'is bad writing convention... Anyway, another way to think about it this whole thing... someone's persona is like an original character or a roleplaying character. You wouldn't write about someone else's characters without checking with them, nor would you control/write actions for someone else's RP character without consulting them. Personae aren't really all that different. Now, this isn't a hard and fast rule. No one is going to get in trouble for using someone's persona without checking first or anything like that. The only situation I can think of that would result in getting in trouble would be where someone asks NOT to use them, and a person willfully does so anyway. Use your wisdom and guidance to decide if a reference you make should be checked on or not (especially if you're unsure if their persona would even do something like that anyway), or even placeholding. Just remember the more you use someone, the more likely you'll need to check/ask. What I'd recommend is that a list gets compiled and put onto the front post of people who have said "I do not care, anyone is free to use me at all times, unless I specifically ask not to be included." (or that general idea). That should ease a lot of the PMing burden on people...
